چکیده

UNLABELLED Novel DNA sequencing technologies with the potential for up to three orders magnitude more sequence throughput than conventional Sanger sequencing are emerging. The instrument now available from Solexa Ltd, produces millions of short DNA sequences of 25 nt each. Due to ubiquitous repeats in large genomes and the inability of short sequences to uniquely and unambiguously characterize them, the short read length limits applicability for de novo sequencing. However, given the sequencing depth and the throughput of this instrument, stringent assembly of highly identical sequences can be achieved. We describe SSAKE, a tool for aggressively assembling millions of short nucleotide sequences by progressively searching through a prefix tree for the longest possible overlap between any two sequences. SSAKE is designed to help leverage the information from short sequence reads by stringently assembling them into contiguous sequences that can be used to characterize novel sequencing targets. Rainbow: an integrated tool for efficient clustering and assembling RAD-seq reads

MOTIVATION The innovation of restriction-site associated DNA sequencing (RAD-seq) method takes full advantage of next-generation sequencing technology. By clustering paired-end short reads into groups with their own unique tags, RAD-seq assembly problem is divided into subproblems. Fast and accurately clustering and assembling millions of RAD-seq reads with sequencing errors, different levels o...

A Comprehensive Study of De Novo Genome Assemblers: Current Challenges and Future Prospective

Background Current advancements in next-generation sequencing technology have made possible to sequence whole genome but assembling a large number of short sequence reads is still a big challenge. In this article, we present the comparative study of seven assemblers, namely, ABySS, Velvet, Edena, SGA, Ray, SSAKE, and Perga, using prokaryotic and eukaryotic paired-end as well as single-end data ...

A Fast Clustering System for a Huge Number of Nucleotide Sequences

Single pass sequences of mRNA, called ESTs, have been determined extensively. They have been accumulated in the dbEST database in GenBank. The number of ESTs in dbEST has become more than eight million in August 2002. By clustering and assembling ESTs, we can conduct the following analyses. First, we can obtain complete ORF sequences based on ESTs that are fragment sequences of mRNA and do not ...

Ab Initio Whole Genome Shotgun Assembly with Mated Short Reads

Next Generation Sequencing (NGS) technologies are capable of reading millions of short DNA sequences both quickly and cheaply. While these technologies are already being used for resequencing individuals once a reference genome exists, it has not been shown if it is possible to use them for ab initio genome assembly. In this paper, we give a novel network flow-based algorithm that, by taking ad...
